In Season One,last episode,we hear her talking to someone over the phone in German. She needs their help to successfully plan her escape. I agree with you. She would still be working for CTU if her cover wasn't blown.She worked strictly on a freelance basis but we are lead to believe she had deep German connections.
Jamey attributed to Nina's downfall. She set up Nina to look guilty by embedding the key card information off of Nina's computer.Jack was fooled into thinking Nina was dirty. When he confronted Nina? She noticed the date when the transaction occurred--January 14. Then she quickly pointed out to him the date and he realized that was the weekend they spent together in Santa Barbara.Nina was with him the entire time and it was impossible for her to get back to CTU without Jack knowing about it.
Jack couldn't backtrack these transactions, because they were stored in the Washington,DC,archives. And it would take 24-48 hours to do this.
But...this was extremely upsetting to Nina, when she found out, what Jamey was doing. She needed Jamey out of the way. She was a threat to Nina's true identity because she tampered with Nina's computer and the key card.
That's my opinion. But it makes sense.Jamey was ready to talk. Nina couldn't afford to have her own cover blown accidentally when CTU started putting the pieces together with the information Jamey was going to give them.
Remember the producers only planned to run 12 episodes of "24" and the show was to end after Gaines was killed and Jack saved Teri and Kim.But due to "24's" popularity they got the go ahead to do 12 more episodes.Now they had to figure out how to tie the first 12 hours into the second 12 and connect the dots.Someone came up with the brillant idea to make Nina the mole and continue the plot against Palmer.
I'm not sure when all of this planning transpired, but Nina was not a mole when the show was conceived.
Before they finished shooting the last two episodes, Andre Drazen is introduced and he comes to see Gaines.The writers were able to squeeze in the new storyline.We are exposed to Andre's plan to free his Father and Alexis is flown in to follow up on Palmer. This is where we are introduced to "Operation Blowback".
Blowback: Intelligence term to describe when actions,groups or individuals from a past covert mission returns to harm or compromise the intelligence or nation that originated the mission. Victor is coming after Jack for his mission in Kosovo.
Nina's main job was to keep an eye on Jack. We know Victor wanted Palmer and Jack killed because Palmer set up the mission called Operation Nightfall and Jack led it.So when Gaines failed to kill Jack or succeeded in killing Palmer? The next storyline begins to unravel in the final 12 episodes.
You have posed very interesting and challenging questions and I'm not sure I have given you the definitive answers.But my information is based on what we saw on televison,interviews by Kiefer and Joel Surnow,the DVD and the book "The House Special Subcommittee's Findings at CTU"
In my opinion,Season One is the best. Eight years later,we are still searching for answers and our interest hasn't waned as to the "who, what,where, why and how?"

Anyone else find it karmic that Jack got to kill Chappelle later on since he was the one who hung Jack out to dry in Season One?
Yes..I do. But I felt sorry for Chappelle and more sorry for Jack having to carry out that order. There was an cut scene from the show, which showed Jack breaking down and crying after he killed Chappy.
